The two complement each other very well - the descriptions in the excavation site often refer to objects in the museum, and the objects in the museum, especially the wall paintings, are easier to put into context if you have seen the site. Also, if you know nothing about this period and area, do yourself a favour and read up a bit on the basics before you go - google "Cycladic culture", there's a good Wikipedia article.
You can walk through this museum in half an hour, but you can also take your time and spend an hour or two if you read all the information and contemplate the exhibits.
Unfortunately there is no museum shop, but there is a little souvenir / book shop (not affiliated with the museum) a few steps up the road towards town centre where you can buy several relevant books. The most up-to-date one is "Akrotiri - a brief guide" by Christos G. Doumas, director of the excavations at Akrotiri.
My only disappointment about the museum was that the toilets were out of order. Seriously, what?? That's unacceptable. I had just done the hike from Oia and really wanted to refresh myself a little.
